"Right, so this paragraph wasn't supposed to be here, but this just hit me the moment I wanted to press publish: making files harder to move around? Making it harder to find them? Making it harder to take them with you?"
First of all, as people already pointed out, this one lever folder is an iCloud thing, nothing has changed in OS X. You can simply move stuff in and out of iCloud to your local Mac, Dropbox or anywhere else.
So with regards to iCloud:
Harder to move around: You can move them to where you want to.
Harder to find them: Why? If you can only go one directory deep you know pretty well where a file is. Spotlight can find it for you and apps only show their own files, so it's kind of hard not to find your file.
Harder to take them with you: Not really, your files are in the cloud so you can access them everywhere you are connected.
