I find myself using a number of OSes daily but for the OSes I use most, I have some favorite third party applications that I can't live without. Here are my application lists for Windows, Unix/Linux, Mac OS X and BeOS; applications I always download and install after a clean OS installation. This is quite some while ago, so maybe some of these are obsolete now.
1. winzip/winrar
2. winamp
3. Mozilla Firebird
4. mirc/teamspeak/all seeing eye (aka "gaming tools")
5. gaim
6. The Gimp
7. jEdit or some other windows-only text editor which was pretty neat but I discovered it too late to use it a lot and now I forgot the name)
8. TheBat (also licensed, but the fact that I'm not even sure I'd still be able to find my key reminds me of how much I loathe proprietary software)

I think that's it.
Linux
Most comes with a default installation of Fedora/GNOME, with a few exceptions:
1. XQF (I don't like it, but it's the only choice)
2. Teamspeak (proprietary and ugly but very important)
3. The Nvidia driver installer (basically, that's an application :p)
4. The media players that aren't included in RedHat/Fedora for legal reasons (xmms mp3 plugin, rhythmbox with mp3 support, totem, mplayer)
5. Java and jEdit (though I'm trying to get away from this because it's a PITA, alternatives are rare though)
6. Red Carpet (no Fedora support yet for Ximian channels, but with Open Carpet it's a much more convenient alternative to yum)
And those are the standard apps that I'd get in any case:
I don't use dedicated FTP tools anymore since both Nautilus and Explorer can handle FTP servers very well.
And the only download tool I use besides the one built into Epiphany is wget.
