Yeah the system partition is read only so it cannot be modified once the OS is booted. Then they have the user partition and it's all put together with unionfs.

It is actually a nice and clever way that allows a lot of less advanced fiddlers to easily restore to factory defaults. If you're happy to fiddle with the factory defaults, it's not hard to change those, and have an easy custom setup that you can revert to. I'm very impressed with the way it's been implemented.
