I was just trying to reproduce the problem here as I've heard of that before but never experienced it myself, hence why I was asking for something else I could try.
If it was just a scheduler issue it should be consistent for everyone (I'm just running lucid lynx, not some tweaked distro), so there has to be something more into it.
I've just checked and turns out my HD is SATA, I'm not sure if that's relevant for this issue.

What do you want me to say? I have no idea how your system is setup, all I know is on my systems I notice GUI sluggishness caused by heavy disk IO under Linux, and that this is a known issue with Linux's server centric IO scheduling.
