That's actually an opinion, not a fact. autotools is used for most of the software running on a GNU/Linux system because it *does* work, proven and reliably. Learning it takes some RTFM, but that's not something everyone needs to worry about, because the work has been done by other people already.
X.org was split to make developing X.org easier. We can sit here and read people who never read a line of code from it complain all day about the change and how it makes it longer or harder to build it, but there's absolutely nothing to gain from that.
